Please mind the difference between windows popping up on your current desktop (intermittent issue) and windows staying visible after switching desktops (constant issue) ([FAQ] Some windows appearing on all desktops on Vista/7/8/8.1). This FAQ applies to the former case only.
Open 'Settings > Plugins and Extras > Behavior of windows on other desktops'. Set the option to 'Do nothing'.
